Good idea with the plastic lids. Those edges of the insert are very sharp.
Glue....... No need for glue anywhere below the pad under the dash as the trim above radio/heater plate and the fiberglass heater cover will hold those areas in place. None near the kick panels or under the instrument cluster either. The flap on the drivers side may be a little short to be covered by the high horizontal area of the kick panel near the dash end cap. All AK pads are a tad short there. You may have to slightly heat and stretch that area for the kick panel to cover it, but I've never been able to cover all of that flap. (edit see pg 50 lower photo of the dashpad pdf for a typical result. It's the area apx the height of the green arrow in the photo. pg 51 lower right photo shows the passenger side and you can see how the flap fits better)
Weatherstrip under the windshield...... Seems like the holes were not punched properly. I think it'll be fine once the weight of the assembly lays it flat down on the dash. Remember to put som caulking around each hole in the dash for the T-bolts. Or you could repunch the holes for better alignment and fill the wrong holes with black strip caulking. I wouldn't recommend putting the rubber down on the dash first. It'll wiggle around as you're trying to set the assembly.
