the runout is from your new rotors, not from removing the rivets or having wobbly wheels.
Being that the face of the spindles is rarely perfectly square/perpendicular to the axle, new rotors must always be measured in-situ for runout prior to putting the car on the road.
The procedure to correct any runout is to have the spindle and the new rotor machined as a matched pair.
BTW- original, correct KH rally wheels are sometimes surprisingly out of round right out of the box. 1/8" is not unusual.
