What should a completely stock rebuilt 1966 427 390 hp engine actually develop for horsepower at break in on a dyno?

You'll need to provide a little more information than that. When you say "stock", how stock? Nothing done to the heads? No decking of the block? Compression ratio? How was it configured on the dyno?
I would guess that if you pulled a typical 1966 427/390 engine off of the production line and ran it on an engine dyno, you would get somewhere in the 350-375hp (gross) range.
