The pins were glued on to the hood so they could have got bumped before the glue set or the jig had some room for error. I think the thickness and the looking fluffy happened with age.
The big difference I have seen is the color and I hit a few of them with black spray to cover the real green ones.
I saved a couple originals so I may need to take a side by side look.

You're right, because both repro hood pads I got had the same two holes a little out of wack. So it's my car's pins that are out of alignment.
