The passenger door is about 1/8" low, and the lower front of the door is setting in by a 1/4". Considering that the door will be adjusted again when it's set on the frame, is the door adjustment close enough? If not, do I need to grind out the hinges where the bolts go through, or is there another way?

I would NOT do any alterations/fitting until the body is back on the frame with the appropriate shims in place, AND the frame is supported as if the car would be on the wheels. This is probably additional work but "measure twice, cut once" is a good rule to follow.- Top

First let me state I do not know if you need to do any of this prior to dropping the body on the frame.
I had one of my 1966 service manuals out recently to check on adjusting a coupe door.
I haven't done it yet, however it illustrates shims to adjust in and out-(toward or away from the centerline of the car) - the location for the shims is where the door attaches to the hinges.James A Groome
