      If some light, gentle compounding doesn't lighten then up then, unfortunately, I suspect its paint prep issue...or a contaminant that's leeched into the paint.

      Where are these spots ? On the hood surround near the master cylinder ?

      I had dark spots on my cars the size of pinheads showing up, tar like, and hard to remove...chased them for years.
      Then I did some research recently and found out about "artillery fungus" - and, yes, its a real thing...

          perhaps Janet , a known sufferer of toe nail fungi, was tap dancing on the paint. (I'm really gonna hear it from Janet) . Saint Michael.

            Not to hijack, but the fungus is a real problem in the mid-to-South Atlantic area (pictured on car). Permanent cure: remove mulch, replace with stone "hardscape", temporary: cover old mulch with new mulch regularly..

            Back on topic; the OP's damage looks lighter in nature and irregularly shaped; my first thought was DOT 3 brake fluid or the like...its certainly not solvent pop and not blister-like..

              I've seen issues like that when someone used a bra on a lacquer based paint job. The lacquer was still soft and some of the backing from the bra leached into the paint. I don't know where this is located, but I've seen it happen on a freshly painted Red Mustang in lacquer. i'm not saying that is your situation, but just letting you know what I've seen in the past.
              I've also learned to never put relatively fresh lacquer t-tops into their bags.

                Is that Base clear? or single stage? lacquer or enamel?
                If that is on a horizontal surface, hood, deck, rear surround, it looks like leaves or plant/organic material sat on a car and leached out whatever were in it... I have seen staining like that on red lacquer more than I can count.
                If it is on a base clear the same thing can happen if previous lacquer issues were not taken care of prior to the base clear or a enamel job.

                If it is base clear, and under the clear it probably will not come out... if you have single stage chances are something can be done to lessen it's visibility.

                      I think you should take it back to the guy you bought it from for a warranty repaint.

                      It that possibly lacquer? it appears to have absorbed some contaminants. If polishing and or baking in the sun for a while doesn't get rid of them them its strip and repaint.
