I have been cleaning up the door lock mechanisms in my 1961 and noticed that some type putty is used to seal the mechanical components to the door. Can anyone let me know what that stuff is and where I can get some? Also - what type of lubricant should I use on the lock mechanism itself?

The closest thing that you can get to the sealer ("putty") that was used is "cord seal" type sealer which is found in hardware stores. This is a putty-like material with a string or cord running through it for reinforcement. You can remove the string and use the sealer formed to fit as necessary.
For lubricant, use ordinary lithium-based chassis lube. I use GM #12377985, but for this application any lithium-based chassis lube will do. If you use the 12377985 you can use it also for ball joints (of course, not on your 61, though), tie-rod ends, steering box, etc.).In Appreciation of John Hinckley- Top
